The penalty will need to be settled first, ordinarily SARS should be deducting and paying the difference if there were one, but the seem to be wanting upfront payment now before settling anything.

How long does a assessment normally take? And what can we do to speed it up?

There is nothing you can do to speed it up unfortunately. It can take anywhere from a week to a few months. I would suggest waiting a few weeks, if by the end of the month no assessment was done then you should pay the penalty as it is monthly and incurs interest.
