What do I do if I don't have a tax reference number but have been working for a few years?

What do I do if I don't have a tax reference number but have been working for a few years?
The company I was first employed to took my documents to register at SARS, however I left a little while after that. Now at my new employer, 2 years later, I notice that my tax number is missing from my IRP5.
It seems I have not been registered. I have not filed taxes since then however I am on PAYE and tax is deducted monthly.
Am I in big trouble?

You would need to register for a tax number, SARS would not have any record of your previous earnings, click the link to find out How to get a SARS tax number

You should be able to submit your older returns as well and get a possible refund.
